Transcriptome de novo Assembly


Transcriptome de novo assembly is the process by which one uses RNA-Seq data to assemble a transcriptome without a reference genome. The lack of a reference genome is not an issue for RNA-Seq data sets as long as there are a sufficient number of paired end reads. First, reads from a next-generation sequencing dataset are combined and normalized to reduce read counts while maintaining read diversity and sample complexity. cDNA fragments are then assembled into transcripts using a short read assembler. Transcripts are assembled de novo by direct joining of overlapping reads into longer contigs. Protein coding regions can then be extracted from the assembly allowing for further characterization. The assembly can also be used to identify coding regions, or the measurement of abundance (expression). De novo transcriptome assembly is frequently the preferred method for examining non-model organisms as it is much cheaper than first building a reference genome.
